Theseare truss rod adjustments. Turn it about an eighth or quarter of a turn at a time and observe what happens to this string/fret relationship. This technique is useful because it eliminates the bridge and nut (the overall string height, or action) from the equation and lets you look only at the shape of the neck.
Performa stretching motion along the entire length of the string to acclimate it quicker and stabilize the pitch. Tune, stretch, repeat. Using a tuner, bring the string up to pitch. Lightly stretch the string along its length (the fretboard). Repeat the tuning and stretching cycle until each string's pitch stabilizes.

Takethe string and go over and under again 2 more times to finish off the knot. Make sure the tail end of the string is resting down and against the back of the bridge. Pull both ends tight and you will end up with this: Repeat for the B string. And finish up with securing the high E string to the the bridge.

Tofix this, I showed her this old trick. Basically, using two pairs of pliers, replicate the wrapping you normally find around the ball end of the string, using the end of the old string in order to make an extension (see the photo above). .
